You could try something like this outside of F-Spot:

$ cd <your-photo-dir>
$ find ! -iwholename '*-thumb.jpg/' -exec cp --parents {}\
<some-other-empty-dir> \;

... and then import those photos into your library.

P.S.: I couldn't get what you're really trying to exclude, thus you may
need to adjust -iwholename '*-thumb.jpg/' part as needed.
