I believe that your only recourse is to kill Factor at this point. Although, if you're on a Mac you could use the keyboard shortcut for new window, and then try to kill the thread where your problem is executing. Last time I asked about this on irc, though, the resulting factor instance was not guaranteed to be in a sane working condition.
