It's a shame to not go straight to 4.0.  There would be some
additional complications but its a vastly better platform.  If time is
of the essence, 3.0 will be a simpler upgrade.

The updaters are specific to the project.  Running them will have no
impact on surrounding projects.

I would recommend:
 - leave 2.0 site running
 - copy 2.0 code base to new 3.0 location ie. with FarCry core 3.0.2
 - copy the the 2.0 database and hook up the newly minted 3.0 version
 - run the updaters from your version of 2.x to 3.02
 - test, when you're happy cut over to the 3.0 version

Make sure you only run the updaters you need to. ie. those higher than
your current implementation.

Even a half baked, shot in the head, semi converted 2-3 site should
not impact the other 3.0 sites on the box; provided you don't take
down CF somehow ;)  So you should be able to muck around to get the
thing going, implement a new design and so on.
