Geoff. Thanks.. You are right. I had copied the Core from nightly built for some reason. Apart from that could you confirm that I am doing the upgrade correctly.
I have copied the farcry4 folder from the old server to the new one. I have copied the databases from the old one to the new server. I have copied the Version 5 into the new server. I have replaced farcry4 core folder with version 5 core folder. This is still in beta and not yet completed. To upgrade to 5.0 you need to download the latest 5 code base which is 5.0.2 milestone.
