Are you talking about the authenticate() function? If you're using the same
login form for both user directories that would cause the issue. When the
login page is posted (or even just requested) the authenticate function for
every UD is called until one returns a definitive success or failure.

Generally you shouldn't override the security.login() function to provide
functionality for a specific user directory.
