Thanks for the suggestion Sean. >From what I can see the Core onApplicationStart immediately runs initApplicationStart, followed by loading in my configuration file. The _serverSpecificVarsAfterInit.cfm is run further down so I don' think that's going to work either.
It has given me an idea though that I could change the path and then re-run the combine init() in _serverSpecificVarsAfterInit.cfm, assuming it's not generated all the JS / CSS by that stage.
