Jeff - Yep, both installs are using the same core copy. I haven't
registered any js libraries. I haven't used the <skin:registerJS> tag
before. I usually just use the <script> tag to include the jquery
library. The jquery.min.js file is usually in its own subfolder. I tried
commenting out the script call to jquery.min.js in displayPageHeader, but
that didn't change anything.

Sean - I have /farcry mapped in the CF admin and /webtop mapped in IIS.

Last night, I went ahead and created new project - I would have kept trying
to fix this issue, but the deadline for this project is looming.
Thankfully, the new project had no issues with the FarCry tray. I copied
images, stylesheets, javascripts from the old project and so far the farcry
tray has remained in place! I'm keeping the old project running in the
hopes that I can figure out what happened when I have some time on my
hands.

Thanks again everyone for you help!
