I have just upgraded my b121 build to b126 beta and I had some problems (or
mainly gripes). When you are upgrading and you download the full
installer - for existing applications do you require the default
"farcry_app" directory if you have already setup a new apo of
farcry_{yourapp}? In the end I was not sure so I just totally redid
everything...

When upgrading you should only download the modules that have been updated (in this case farcry_core and fourq). No need to get the full install as you already have an application set up.

Will the post-install scripts work out what needs to be amended (if at all).

If doing a full install, nothing needs to be done post-install. All changes have been migrated to the install process.

Deploying : Can there be a multiple deploy facility? It took me around 20
mins to redeploy all the types! (at least I think I was dong it correctly).

This functionality doesn't exist yet, but nice idea. Maybe we should add it to the "wish list" :)

I had one of the types have an error where it was only giving me the option
of do nothing, rename or delete field? Was this correct?

Yep, this was the change in dmNavigation. The target field is no longer used as we have a new object called dmLink that will take care of external links etc. So you can delete this field.
