You also need to make sure you have the appropriate entry for the Virtual server in the apps.cfm file (which should be in the root of the farcry installation - not Admin and not your site).
Farcry Admin uses this structure to convert a virtual server (domain) into the actual subdirectory where the farcry instance is. As Spike says - you only need one copy of Admin and it will configure itself based on the virtual server (domain) it is called from.
