I don't know how to delete the unwanted rule.
You will also need to delete the database table itself.
Is there a way to wipe a container clean and start again?
Not easily no. You will need to run a sql script that deletes all references to that container (container_aRules table). This should be cleaned up and some sort of container management system should be introduced into FarCry. I believe Paul from Curtin University was looking at implementing something like this.
