The physical location doesn't matter -- what's important is that they are located where the CFMAPPING /farcry/ is pointing to.

For example, on my own workstation I have the following directory setup:
c:\inetpub\applications <-- /farcry/ cfmapping goes to here
c:\inetpub\applications\farcry_core\
c:\inetpub\applications\fourq\
c:\inetpub\applications\MXDU\ <-- mxdu conference codebase
c:\inetpub\applications\daemonMX\ <-- daemon web site code base
c:\inetpub\applications\fourqorg\ <-- farcry web site code base

And so on.

You can have as many farcry sites/projects sharing the same build of
farcry_core/fourq as you like on a single server.

The code base is structured to allow developers a great deal of flexibility
working in their project code only -- there should never be any need to
change anything in either farcry_core/fourq.

Obviously fixing bugs and improving core code aside.
