I think some folk have already responded on this list regarding your issue. Basically the sample templates that ship on install are just that "samples". The primary navigation is only one level deep. As there are so many ways of implementing menu systems we leave that open to the template designer to come up with the solution appropriate to their look and feel.
As you rightly point out you can return all levels of depth from the tree component -- it's simply up to the template designer to make use of that data! If you post to the list asking for ideas on implementing a multi-level menu I'm sure several folks will share what they've done.
