After deleting a custom rule and its corresponding table from the database it stills appears in the Admin->COAPI->Rule Classes screen as green tick for integrity, red cross for deployed.
Where else in the system does it need to be deleted?
When the application initialises it loads a lot of CFC metadata into memory... you may need to simply do ?updateapp=1 on the URL or recycle CF Service.
