We're having the exact same problem at the moment. Can't track the
cause down, but a fix tree did the trick for me.

It started to happen when i moved some nodes around, and deleted some
other nodes.

 I've been busily adding nodes to the main site tree and I've noticed
some weirdness.
 
 I have an webskin include for generating links that uses
getDescendants() and it seems to stop at a certain point, even though
I've added more nodes. If I move a lower node above the last one
reported it will show up as well.
 
 Here's an example layout:
 
 Parent Node
 -Node 1
 -Node 2
 -Node 3
 -Node 4
 -Node 5
 
 getDescendants, for example, is only returning up to Node 3. The
funny thing is both the main "site tree" in the Admin shows all the
data just fine.
 
 I looked at the nested_tree_objects table and the parent node had
left and right numbers of 389 and 422, but the last node within that
parent had left and right numbers of 468 and 469. I'm pretty sure the
parent node should have a right number of 469, correct? I changed this
on our test server and all the links showed up again.
 
 I don't recall doing anything other than adding navigation points. I
didn't use the copy/paste feature or move up/down feature.
 
 What would make the tree not update the left/right numbers? I think
I've had this happen once before, but I used the fix tree function.
Unfortunately I can't do that now because it seems to alphabetize
everything and that's too much work for me to fix.
