As far as I know the apps.cfm file is to allow multiple sites from a single IP address (versus a single domain - it allows supporting multiple domains from one IP).
And, if I am not wrong, deleting it will cause a failure in the code when the Admin system tries to look for stApps. Unless, of course, more recent versions have a failsafe to create an stApps if it is not found - but then it still would not know what directory the application was under that it was trying to administrate. Having said that - apps.cfm is only required for the Admin tool to know which subdirectory your applications files are in for a specified domain. I have seen the problem mentioned when a FarCry application is not installed properly. I would be looking more to the _serverSpecificVars.cfm in the config directory of the application.
