Sorry I don't understand.

If I was to write a member's section for my website, I understand how to 
protect the folder with a custom login page, this i've built and it 
authenticates using a SQL database. What I don't understand is what variables 
do I need to establish in order to authenticate the user so far as Farcry 
recognising that the user is authenticated for that page/folder.

if you have an external user directory like e.g. ActiveDirectory,
you can just use it like this

and then use Policy Group Mapping inside farcry.
