I had a similar problem in the past with uploading xml content to fedora, and I 
remembered that I found the solution in this Tracker-Bugs Artifact ID:

I send you the modified and recompiled (by me) 
fedora.server.storage.translation.FOXMLDOSerializer.class (for fedora 2.2.x) 
according to the suggested solution, just to try it and check if it works for 
you.

  Is there a way to tell Fedora in what encoding type the data streams (for 
examples XML streams) are comming in when using fedoraAPIM.addDatastream(....) 
or fedoraAPIM.modifyDatastreamByReference(...). It seems that it replaces 
scandinavian characters like "å", "æ", "ø", etc with "?". They are all UTF-8 
encoded.
