So the documentation's recommendation to replace replace the existing LowlevelStorage module in fedora.fcfg with the akubra isn't necessary?

As you noted, you should just need to make your config changes to server/spring/akubra-llstore.xml I don't remember if adding a trailing slash to the paths has any effect--in my config I don't have the trailing slashes. For permissions, your tomcat user needs read-write to the store directories.
