Well, I considered that, but the standard F10 kernel boots without any problems 
from both the USB flash disk and the SD card. It is only when I use my 
optimized kernel that I face problems booting. I enabled all the options that I 
could find in the kernel config which I thought were related to booting from 
USB devices but apparently I missed some.

some random guesses..

mkinitrd probably doesn't support booting off of the mmc device.
or if it does, perhaps the mmc modules are missing from the initrd.
