This is probably a missing dependency in one of the -devel packages you require. For instance, nspr-devel has a .pc file but does not require pkgconfig, a clear bug. Anyway, to build on FC5 at least you'll need to add that BR. Why do you need to call autoconf? Generally this is avoided if possible.
