I've never heard of throwing up after shots as being common with that. I would think if the vaccination were harmful because the cat was already positive the symptoms would be different than vomiting. I had a cat that had a reaction to her shots once and it was much different, but I don't know. I agree with your vet that Rookie is probably not going to get felv now unless he already has it sequestered somewhere that isn't showing.
