Yeah, dabbing the topical meds on the individual spots is the best way to medicate for it. It probably wasn't you spreading it, it floats in the air, so just having the central heat on would be enough to contaminate the entire house.
 
Don't worry so much, it's just a little fungus, the same one that causes athlete's foot, annoying but generally not serious. It can on rare occasions develop into a skin infection, and require antibiotics, which you found out. The best advice I can give you for the scratching is to put soft paws claw covers on his back feet until he heals, this will keep him from ripping his skin open.
