That sounds really wierd....Have you tried a PCR test for the FeLV?  Try that and an IFA test if you havent..they tend to be a bit more accurate than the inhouse tests, plus they kind of look at deeper levels than the in house's do. 
 
Other than that I have no idea what to tell you..other than it is possible he does not have FeLV a cats immune system can be weakend by many things...like cancer, FIV, FIP etc.....
