You're right. As a test, I've edited libavformat/riff.c and 302: int waveformatextensible=0; 309: /* waveformatextensible = enc->channels > 2 && enc->channel_layout; */ Recompiled ffmpeg and it now creates 5.1 AC3 audio perfectly.
