Xuggle compilation on Windows is broken so we had to completely migrate from Xuggle to plain FFmpeg. If I understand correctly we should recompile Windows version to eliminate --enable-version3 flag. We will do it on the coming week and post report here. Let me say again that iSedora does not use non free code of FFmpeg. It was bundled with Xuggler which is compiled with this option by default. We totally reworked internal architecture to get rid of Xuggler and avoid any license violations.
