It is both an encoding and decoding issue.
Encoding because it outputs an error for no reason, as the playback is
fine with the players that read the WAVEFORMATEXTENSIBLE channel mask tag
that FLAC supports since year 2006. eac3to FLAC encoding has no such
issue.
Decoding because ffmpeg based players play back 2F/2R channels instead of
3F/1R (in this example, other channel layouts may be affected as well).
Playback with players that read the WAVEFORMATEXTENSIBLE tag (LAV filers,
MPC-HC...) have no such issue.
