You are most certainly right about something they must have changed that
FFMPEG doesn't like in VP9 now

which version of libvpx and why do you compile it manually?

[root@testserver:~]$ rpm -qa | grep libvpx
libvpx-1.6.1-2.fc26.x86_64
libvpx-devel-1.6.1-2.fc26.x86_64

any known version of mmpeg is happy to compile with --enable-libvpx and has VP8 as well as VP9 encoder capabilities without doing anything else than specify --enable-libvpx and install the devel packages from teh distribution
