You are most likely seeing an effect of the aac priming delay, extra samples are added before the actual content, its normal and decoders should account for it (the priming silence having negative presentation timestamps). Unfortunately they don't always agree on how many samples the delay should be (iirc some expect/use 1024 samples but then other things like apple tools expect 2112) which can sometimes cause issues.
