If dirt appears in the same locations, on every scan, then - well, I am 
puzzled. To show up as dirt, it will have to be present at the focal plane 
which the film occupies. There isn't a surface apart from the film itself, 
where this can happen. If internal dirt, say on the CCD surface, it will 
show up as tracks thanks to the scanning movement.

It seems to me that you most likely have dirty film.
