Yes Beethoven used a muted horn in the Pastorale symphony and, I am sure (I don't have the score to hand) in the second movement his violin concerto.
In short, Beethoven seems to ask for the mute, I cannot think off-hand of any other composers of the period who did. (But bear in mind that the fact I haven't come across them doesn't mean that they don't exist).
