I am not quite sure what exactly you are trying to do. On principal I have all movements of a single work in one file unless the piece is so long that it makes sense to separate it. Here is what I do: If the movements have different instrumentation, ie some movements move all instruments and some don't (is this what you are trying to achieve?) I generally create staves for all instruments from the beginning. You can then optimize empty staves out in certain movements. This has always worked for me.
