Since Finale 2000, Staff Styles are the easiest way to accomplish this. If your file does not already have a (for example) clarinet transposition staff style already created, it is easy to do, and then if you save it to your default file, you never have to create it again. It is WAY easier than independent key signatures, even before you start talking about playback.
