You need to read the manual for the fantom and also need to learn how to 
work with bank change messages.

In finale you can define an instrument list (once you figure out how to 
get the bank change messages to work) and save it as a library to import 
into future documents (and even to save in your default file if you wish).

Assuming that you have all the cables attached as you should (it sounds 
as if you do) you need to get out your fantom manual (or if there is an 
accompanying data list which lists all the patches in all the various 
banks on the fantom).  When you define an instrument in Finale you have 
the option of sending bank changes messages at the same time as the 
patch change messages.  Synths work in several different ways for 
changing banks: some use only the MSB, some use only LSB, and some use 
both.  Your manual should tell you whether you need to send Bank Select 
0, Bank Select 32, or both, along with the patch number to access the 
higher banks.  You may need to experiment to get things just right, but 
eventually you will figure out what works for the fantom to access any 
patch in any bank.

The same goes for Cakewalk, although Cakewalk will accept instrument 
definitions, many of which are available for download at the Cakewalk 
web-site or from various user pages around the web.  Do a search for 
+Cakewalk +Fantom and see what turns up.  With the predefined instrument 
list for the fantom loaded it is easy to access all the patches in 
Cakewalk as well as in Finale.
