I'm doing a piece in 6/8 which is full of dotted quarters and uses two
voices throughout (which I'm doing as layers, not "voices").

Where the two voices are a second apart and the lower notehead is on a
line, of course I want the dot to be adjusted downward on the lower voice.
Therefore, I've checked "Adjust Dot for Multiple Voices" under Options->
Document Settings-> Augmentation Dot. This works fine for the seconds, but
it also moves the dot down on ALL line noteheads in the downstem voice,
even if they're nowhere near the upper voice, and I don't want that. (In
fact, I see that it moves the dot any time I flip a note to downstem if it
had defaulted to upstem, even if there's no second layer at all.)

Am I missing something here? Is there a way to set the defaults to put the
dots where I want them, or should I just accept that I'm going to have to
move some dots with the Special Tool?
