That has been a bug for a long time (long as I can remember using Finale), because I have found that hold pitches modally in such a situation keeps things as I want them while holding them chromatically has always yielded the mixed results you mentioned. I never figured it was a bug, I figured it was a different approach to music theory, though, so I never complained about it. It will be interesting to see what they do to fix things!
