I don't think there is an easy way to do this. I would make a copy of the file for playback that has the repeated section written out with the trumpet part noted first with rests for flute, then flute part noted with rests for the trumpet.

I just discovered you can assign a function attached to the 1st or 2nd time marking via the EXPRESSION TOOL and have the velocity set to ZERO and tell it which pass to play at that setting. If that does not fit your liking then you will want to make a separate playback file with the repeats written out to make it play as you want it to sound.
