Really? That's odd, because I use this all the time. Beam Mover has problems with staves using alternate notation (such as a drum part with slash notation in Layer 1 and stems-up kicks in Layer 2. Sometimes I forget to deselect the drum staff before applying Beam Mover to the score, but I am able to remove the changes in the drum staff by selecting Mass Edit -> Erase -> Entries -> Stem and Beam alterations. I don't understand why this method wouldn't work in your case as well.
