Yes. When I added a second note to Layer 2, I got the problem you described. I guess it's a bug. I do remember seeing it once or twice before. I guess the best you can do is enter the the notes that make the interval of a second, do the spacing command, then add the other note to Layer 2 and avoid using any spacing on that bar later.

Hah! I just tried it out! When I have only ONE note in Layer 2, it behaves itself perfectly. Quite nicely, actually. BUT, when I have 2 notes in Layer 2 (in thirds, top one with a flat) the bad behaviour shows up. Can you confirm?
