I'm assuming that these lines imported into Finale as one line in layer 1 (black notes) and one line in layer 2 (red notes).

When there is music in both layers, Finale by default should put all the layer 1 stems up and all the layer 2 stems down. If you're not seeing this, try the following:

1. Select the Mass Edit tool.

2. Select the measures in question.

3. Do Mass Edit | Utilities | Remove Stem Changes. This should let Finale revert to its default behavior.

If the problem is that the higher notes are actually in layer 2 (red) and the lower are in layer 1 (black), then take a look at Mass Edit | Move/Copy Layers, which will let you switch the music in the two layers.
