I notice that the label only says "allow" punctuation marks, not that it actually places them there.
The basic kludge for putting punctuation after the line is to attach the punctuation mark to the final note, as if it were a separate syllable. I assume the option discussed here is simply to inform TGTools that that's what you're doing so that it will know to draw the lines accordingly.
