Do you have any "real" whole rests? These are created when you enter a whole note and backspace to convert to a rest, in Speedy Entry, or simply entered as a rest by clicking in Simple entry. If there are any of these (they look just like the whole rests inserted into empty measures by the program) the staff won't be optimized out.
If the staff is supposed to be truly empty, you can simply use mass mover to highlight the measures in question and then clear everything.
But if there is anything attached to those specific measures you can't remove that staff from that system.
