Kim,
I don't understand why you are still having trouble. Finale has no trouble keeping track of any custom toolbar alignment and layout. The palette style (Classic vs. Contemporary) should not be relevant.
I tried doing exactly what you said you wanted to do -- make the toolbar a single horizontal row across the top -- and saving that configuration, and it works just fine. Here are my steps:
1) Set up the palette exactly the way you want it (including order of tools and alignment).
2) Program this as "Tool Set 1."
3) Make sure "Tool Set 1" is selected in the View Menu.
4) Save preferences.
5) Quit and relaunch Finale.
The toolbar alignment remained exactly the way I set it up. If this doesn't work for you, perhaps your Finale preferences have been corrupted.

Darcy is right. I just tried it and it works great. Get your toolbar set up the way you want it. Hold down the option key and go to View>Program Tool Set>Toolset 1.
Now go back to the view menu without holding option down and choose Select Toolset >Toolset 1. Then, as Darcy said, save your prefs. Your programmed toolset should come up and stay after you quit and restart Finale.
