I have to disagree with your conclusions. There are many Windows Finale copyists etc who rely exclusively on PDF output.
FWIW, when trying to "print to PDF" using various douments and Finale versions I was accidentally able to reproduce exactly what you described. What happend was that the Finale pages was set to Letter and the Acrobat driver was A4 - this resulted in a PDF that never had equal staff lines unless I zoomed in _real_ close.
