I've aligned two staves often and never found it to be a nightmare. Note that in this example, the second staff ONLY has clefs and time signatures (no staff lines) and can be moved to coincide with the first when all other editing is completed. Even if you do need to edit notes after the staves have been aligned it's no problem if you un-check "Use Five-Line Staff" in the Speedy menu: you can see at once which staff you are on when you enter the Speedy frame, and if it's the wrong one just use the shortcuts for moving up/down a staff to make the one you need to edit appear.
