I know this is annoying. Two things can help:

1. If you make sure that you copy whole measures, with no partial measure selection, Finale should copy the measures exactly as you wrote them. 2. Go to Options > Quantization Settings and click on More Settings. Here you will find the option "Allow Dotted Rests", which (with a bit of luck) should allow you to copy partial measures and keep the dotted rests.
