Hi Eric, I'm having similar issues, although I haven't had time to check
against your descriptions. This is the only issue stopping me from using
2006 for publication purposes - but it's a real show stopper.

I sent an example to MM! and they said that they weren't seeing what I
was. If there are two of us with similar results it may force them to
have a much closer look.

Here's one small example ...

... the cream coloured background is Finale 2006 and the white is
Preview showing an EPS created via PRINT > PDF > SAVE AS PDF. The
diamond shape was made in the shape designer using the Polygon Tool and
should be closed, which it isn't in the PDF. I had time to go through
all the other permutations I've found but I'm sure they all stem from
the same bit of rogue code in the postscript compiling routines.

I'm away over the bank holiday and back on Tuesday/Wednesday, but would
be more than willing to try to get to the bottom of this with you when I
get back.
