I actually think I have an easy solution to your dilemma, Darcy -- simply go edit the percussion map, redefining the playback pitch for the note(s) in question.
That would leave the displayed notes at the same locations on the staves, eliminating the need for two sets of percussion staves or two different files, and the only hardship would be to ensure you have the correctly-edited percussion map at the point of initiating playback.
Another thing to investigate would be defining two different percussion maps for a single work, with the display pitches being the same, the only difference being the defined playback pitch. I don't know if it is possible to switch between two such similarly defined percussion maps without having the percussion staff go haywire, but it bears investigating.
But I think you should be able to change the definition of just the playback midi-note-number in the current percussion map without messing things up.
