Rather than making a transparent image, you may be better off making the
whole graphic in your graphics app, and then using layers to define the
depth of the objects. The reason for this is that by doing it this way
your graphics will be correctly anti-aliased over their background,
whereas if you use transparency the application will likely anti-alias
to white, which may not be what you want.

Having said that, I don't really know the details of what you're doing,
so this is just something to consider.

Anyway, most decent graphics apps (photoshop, fireworks, graphic
converter for example) will be able to create GIF, PNG or TIFF files
with transparency.
