That's not exactly true. You can burn a CD in HFS, which is Mac only, and a Windows PC without special software will not know how to read it. And I am pretty sure that's what the Mac System will use unless you tell it not to - if you can do that at all in OS 9.

Unfortunately I don't know how these things used to work in OS 9. Toast would be the answer, I guess, I use it for all my burning needs, and it allows you to make cross-platform CDs.
