I'm not sure of the reason (I don't even fully understand what
"preferences" are, or which settings are saved, since some previous
versions of FinMac didn't do it properly) but it seems to me that if
you assign the metatools in your MeastroDefault file (or JazzFont
Default, if you use that one, or any other template if you don't use
the Setup Wizard and work from a previous file) and then SAVE the file,
then Finale should remember the assignments for the next time you open
that file, for any reason. I know on PC you have to save it as a
Template for it to work with the Setup Wizard, which is not the case
with the Mac version, but that shouldn't change anything in our
discussion.
I do think the transposition metatools are saved with the document, not
in any other place, so maybe preferences isn't it...

Actually, it's four (6 through 9) and they aren't assigned until the
first time you invoke them. Then the setting you make at that point is
remembered from then on for that key (in that document) WITHOUT the
dilaogue box ever showing again.
This makes the Metatool assignment procedure different for these
keystrokes than for any other tool in Finale, AFAIK. Although it IS
pretty quick and easy, I can see a source of confusion because of the
inconsistent behaviour.
I have had mine set to Octave Down, Octave Up, Diatonic 2nd Down,
Diatonic 2nd Up in my default file for so long that I hadn't seen the
Transpose dialogue box in months. I saw it again just before Xmas,
when
I first tried a new file in 2006. So I can understand how someone
might
miss it.
Reading through the Fine Manual this time around, I discovered a few
shortcuts that I hadn't known before - in the Smart Shape tool, S is
the slur metatool, < and > are for wedges, and opt-clicking the Custom
Line icon will open the Select Custom Line dialogue box; this last
being a real time saver! How did I not know this before? Probably
because I can't read the manual on the subway any more. 8-(
